How could an app mess up native phone functions?

We have an Android phone, an LG E410f (if it matters).

It seems that the magicJack app was causing certain native phone functions to stop working. The microphone wouldn't pick up anything, and the phone would ring even when set to vibrate only.

How is it possible for an app to mess up these functions?
